Twelfth Doctor comic stories ran in several regularly-published titles: Doctor Who Magazine, Doctor Who Adventures and Doctor Who: The Twelfth Doctor.

The Doctor Who Magazine comic strip introduced the adventures of Twelfth Doctor shortly before the broadcast of Deep Breath, although the Doctor did not feature prominently in the DWM comic strip until the second part of The Eye of Torment was published some weeks after the broadcast of Deep Breath, the first story with the Twelfth Doctor as a lead character. Much of the story's first part instead featured his televised travelling companion Clara Oswald, who was already a regular character in the magazine's strip for some time prior.

The Doctor Who Magazine comic strip featured the likenesses of Jenna Coleman and Pearl Mackie as the Twelfth Doctor's televised companions Clara Oswald and Bill Potts, and tied into the continuity of the Eleventh and Twelfth Doctor's TV stories in Doctor Who. The second DWM story to feature the Twelfth Doctor and Clara, explicitly set the week after Flatline, depicts a projection of several creatures and robots from series 8 and mentions the Doctor's long stay in the town of Christmas from the Eleventh Doctor episode The Time of the Doctor. Meanwhile, Bill's DWM debut mentions emoji robots and the sea monster in the Thames from the episodes Smile and Thin Ice respectively. Other elements of TV continuity in the DWM comic strip include the comic stories Blood and Ice and The Highgate Horror picking up on a story element from the conclusion of the Eleventh Doctor episode The Name of the Doctor, as well as Clara's job as an English teacher at Coal Hill School being shown in the comic stories Spirits of the Jungle and Witch Hunt.

After the departure of Clara in Hell Bent, but before the introduction of Bill in The Pilot, was a 500th issue celebration story, The Stockbridge Showdown, set in the recurring DWM location of Stockbridge, and featuring several former companions from the magazine's comic strip and the returning villain Josiah W. Dogbolter. Immediately after this story was a series of comic strips where the Doctor was trapped on Earth in 1972 and 1973, where he lives with the family of art history student Jess Collins, another character introduced in Doctor Who Magazine.
