As a Christopher Eccleston fan I do like series 1, but I believe the best is easily 4.

Series 2 it was just beautiful plus Rose is my favorite companion⌯' ▾ '⌯

Series 1 by miles. It feels much more wildernessy than the rest (of course sadly some of this is lost in the translation from Text/audio to screen) it also has the only new who Doctor to be in my Top five Doctors
