The word "main" in "main enemy" suggests that there can only be ONE. While the WA, Cybermen, and probably the Chumblies all get cameos, only the Daleks are featured for the final fight.
The point is that the final bit of the episode is all Daleks.
The 'Unbound' stories are set within an equal-but-separate universe, and thus live by their own rules.
"Other universe" stories like that often figure in rules about regeneration which are then not accepted by the TV show -- see 'The Curse of Fatal Death', contradicted by most post-regeneration stories these days.
By all accounts, even the Eleventh Doctor himself, the "first shot" of the Time War was when the Time Lords sent the Fourth Doctor back in time to kill the Daleks before they were created. He only succeeded in setting their history back, but this escalated a confrontation. This is known better as ''[[Genesis of the Daleks]]''.
The effects of the Time War could be felt only a few stories later, as the Zygons apparently had lost their home planet by then (Zygor burnt in the first days of the Time War).
